Yes, sort of.  I have the same situation, with a non-typical partitioning 
system.  I wanted to install from local files, but when I tried that route, 
it would not recognize the existing installation.  So, I had to install from 
CDs.  That method was slower, but worked pretty well.  I don't think I had 
any significant issues arise.  Just make sure you apply all the updates after 
you've installed, and don't trust to installer to do all the updates for you.
