The CPU workload has been compiling large software packages (the kernel, 
gcc). I don't think this machine has a variable speed CPU fan, but I'll 
check on that.  I'm tempted to think it isn't a hardware problem since 
when I do the same jobs when booted from a live cd I experience no 
problems.

The only I/O intensive thing that it's done is a rebuild of a raid-1 
array.
